In this important collection of essays Dennis Thompson argues for a more robust conception of responsibility in public life than prevails in contemporary democracies. He suggests that we should stop thinking so much about public ethics in terms of individual vices and start thinking about it more in terms of institutional vices. Hospital ethics, familiar enough in practice but surprisingly neglected in the literature, deals with the ethical problems that arise distinctively or typically in hospitals. The compatibility of evolution with Aristotelian-Thomistic metaphysics is defended in response to Fr. Michal Chaberek’s thesis of incompatibility. The motivation and structure of Darwin’s theory are reviewed, including the roles of secondary causality, randomness and necessity. “Randomness” is an analogous term whose evolutionary use, while challenging, is fully compatible with theism. Evolution’s necessity derives from the laws of nature, which are intentional realities, the vehicle of divine providence. Methodological analysis shows that metaphysics lacks the evidentiary basis to judge biological theories. (...) Species are entia rationis whose immutability does not conflict with the evolutionary succession of biological populations. While Darwin’s theory was unknown to Aquinas, he endorses the possibility of new species immanent in the initial state of the universe, nor does his understanding of exemplar ideas offer ground for objection. Democracy is prone to what may be called presentism – a bias in the laws in favor of present over future generations. I identify the characteristics of democracies that lead to presentism, and examine the reasons that make it a serious problem. Then I consider why conventional theories are not adequate to deal with it, and develop a more satisfactory alternative approach, which I call democratic trusteeship. Present generations can represent future generations by acting as trustees of the democratic process. (...) The general principle is that present generations should act to protect the democratic process itself over time. Despite Albert Einstein’s claim that “God does not throw dice,” it is widely believed that quantum physics presents an intrinsically random universe. This conflicts with the theological view that nature operates in one and the same way, unless it be prevented as a result of divine providence. A proposed projection paradigm is based on respect for the integrity of each science. Apparent conflicts between science and theology may be resolved by the consistent application of the principles of science, each within (...) its valid domain. Using this approach, paradoxes are found to involve a covert Platonism among quantum theory’s interpreters. Rather than endorsing an interpretive hypothesis, this essay seeks to apply accepted physics to quandaries posed by quantum theory. (shrink)

Philosophical naturalists claim macroevolution shows order emerging by pure chance. This claim is incompatible with accepted physical and biological principles. The present state of the universe is implicit in its initial state and the laws ofnature. Logical principles essential to science require these laws to be maintained by a self-conserving reality identifiable as God. Further, the laws share a common dynamic with human committed intentions. Both are logical propagators seen to the intentional by theists and naturalists alike. Mechanism and teleology (...) project a single reality into different conceptual spaces. Statistically, evolution is only possible given predefined goals. For fitness to be explanatory, it must be prior to survival events, entailing immanent goals verified by convergent evolution, toolkit genes, and evolutionary stasis. Aristotle's falsifiable claims for teleology are confirmed by evolution. Evolution is not random, but fully intentional, evidencing mind in nature. (shrink)

I respond to Michał Chaberek’s and Robert A. Delfino’s criticisms of my argument that evolution is compatible with Aristotelian-Thomistic metaphysics. Biological species, as secondary substances, are beings of reason founded in the natures of their instances. They are traceable to God’s creative intent, but not to universal exemplars. Aquinas teaches that concepts are derived from sensible accidents. Thus, evolution’s directed variation of such accidents will eventually require new species concepts. This accords with projective realism, which allows diverse, well-founded concepts based (...) on the multiple perspectives and conceptual spaces of knowing subjects. Charges that this is nominalism, not moderate realism, are rebutted; however, it is relativism because knowledge is a subject-object relation. Other metaphysical issues are considered. Chaberek’s thesis that species cannot evolve naturally fails because he: (1) reifies the species concept, (2) misrepresents the motivation, structure and conclusions of evolution, (3) confuses Aristotle’s four causes and (4) limits God’s creative omnipotence. Finally, Chaberek is out of step with contemporary theology. (shrink)

In contemporary Indian Country, the majority of people who identify as “Indian” fall into the “urban” category: away from traditional lands and communities, in cities and towns wherein the opportunities to live one’s identity as Native can be restricted, and even more so for American Indian religious practice and activity. This article will explore a possible theoretical model for discussing the religious nature of urban Indians, using aspects of the contemporary powwow as exemplary, and suggest ways in which the discourse (...) on Native American religious practices can inform the larger discussion of religion in general by implying a comparative direction between urban Indians and other religious actors in American secular society. The most widely debated conception of democracy in recent years is deliberative democracy--the idea that citizens or their representatives owe each other mutually acceptable reasons for the laws they enact. Two prominent voices in the ongoing discussion are Amy Gutmann and Dennis Thompson. In Why Deliberative Democracy?, they move the debate forward beyond their influential book, Democracy and Disagreement.What exactly is deliberative democracy? Gutmann and Thompson provide a balanced and fair-minded approach that will benefit anyone intent on giving reason and reciprocity a more prominent place in politics than power and special interests. Aritsotle's hyle is contrasted with Plato's chora and Aquinas's prima materia. It is argued that Plato and Aristotle developed their concepts in response to very different needs, and that Aquinas's theory reflects a conflation of their views by Neoplatonic commentators. Hyle is shown to be an active potential to a determinate form in contrast to Aquinas's prima materia, which is a purely indeterminate passive potential. This gives a point of attachment in Aristotle's philosophy of nature for the later notion of (...) universal laws of nature. (shrink)

Bio-ontologies are essential tools for accessing and analyzing the rapidly growing pool of plant genomic and phenomic data. Ontologies provide structured vocabularies to support consistent aggregation of data and a semantic framework for automated analyses and reasoning. They are a key component of the Semantic Web. This paper provides background on what bio-ontologies are, why they are relevant to botany, and the principles of ontology development. It includes an overview of ontologies and related resources that are relevant to plant science, (...) with a detailed description of the Plant Ontology (PO). We discuss the challenges of building an ontology that covers all green plants (Viridiplantae). Key results: Ontologies can advance plant science in four keys areas: 1. comparative genetics, genomics, phenomics, and development, 2. taxonomy and systematics, 3. semantic applications and 4. education. Conclusions: Bio-ontologies offer a flexible framework for comparative plant biology, based on common botanical understanding. As genomic and phenomic data become available for more species, we anticipate that the annotation of data with ontology terms will become less centralized, while at the same time, the need for cross-species queries will become more common, causing more researchers in plant science to turn to ontologies. Moral imagination is a process that involves a thorough consideration of the ethical elements of a decision. We sought to explore what might distinguish moral imagination from other ethical approaches within a complex business simulation. Using a three-component model of moral imagination, we sought to discover whether organization cultures with a salient ethics theme activate moral imagination. Finding an effect, we sought an answer to whether some individuals were more prone to being influenced in this way by ethical cultures. Plants from a handful of species provide the primary source of food for all people, yet this source is vulnerable to multiple stressors, such as disease, drought, and nutrient deficiency. With rapid population growth and climate uncertainty, the need to produce crops that can tolerate or resist plant stressors is more crucial than ever. Traditional plant breeding methods may not be sufficient to overcome this challenge, and methods such as highOthroughput sequencing and automated scoring of phenotypes can provide significant new (...) insights. Ontologies are essential tools for accessing and analysing the large quantities of data that come with these newer methods. As part of a larger project to develop ontologies that describe plant phenotypes and stresses, we are developing a plant disease extension of the Infectious Disease Ontology (IDOPlant). The IDOPlant is envisioned as a reference ontology designed to cover any plant infectious disease. In addition to novel terms for infectious diseases, IDOPlant includes terms imported from other ontologies that describe plants, pathogens, and vectors, the geographic location and ecology of diseases and hosts, and molecular functions and interactions of hosts and pathogens. To encompass this range of data, we are suggesting inOhouse ontology development complemented with reuse of terms from orthogonal ontologies developed as part of the Open Biomedical Ontologies (OBO) Foundry. The study of plant diseases provides an example of how an ontological framework can be used to model complex biological phenomena such as plant disease, and how plant infectious diseases differ from, and are similar to, infectious diseases in other organism. The Plant Ontology (PO) is a community resource consisting of standardized terms, definitions, and logical relations describing plant structures and development stages, augmented by a large database of annotations from genomic and phenomic studies. This paper describes the structure of the ontology and the design principles we used in constructing PO terms for plant development stages. It also provides details of the methodology and rationale behind our revision and expansion of the PO to cover development stages for all plants, particularly (...) the land plants (bryophytes through angiosperms). As a case study to illustrate the general approach, we examine variation in gene expression across embryo development stages in Arabidopsis and maize, demonstrating how the PO can be used to compare patterns of expression across stages and in developmentally different species. Although many genes appear to be active throughout embryo development, we identified a small set of uniquely expressed genes for each stage of embryo development and also between the two species. Evaluating the different sets of genes expressed during embryo development in Arabidopsis or maize may inform future studies of the divergent developmental pathways observed in monocotyledonous versus dicotyledonous species. The PO and its annotation databasemake plant data for any species more discoverable and accessible through common formats, thus providing support for applications in plant pathology, image analysis, and comparative development and evolution. The Plant Ontology (PO) (http://www.plantontology.org) (Jaiswal et al., 2005; Avraham et al., 2008) was designed to facilitate cross-database querying and to foster consistent use of plant-specific terminology in annotation. As new data are generated from the ever-expanding list of plant genome projects, the need for a consistent, cross-taxon vocabulary has grown. To meet this need, the PO is being expanded to represent all plants. This is the first ontology designed to encompass anatomical structures as well as growth and developmental stages (...) across such a broad taxonomic range. While other ontologies such as the Gene Ontology (GO) (The Gene Ontology Consortium, 2010) or Cell Type Ontology (CL) (Bard et al., 2005) cover all living organisms, they are confined to structures at the cellular level and below. The diversity of growth forms and life histories within plants presents a challenge, but also provides unique opportunities to study developmental and evolutionary homology across organisms.
